As a general rule, all Good and Neutral faith are welcomed in the City, who more who less. This is a list of the major temples and the deities dedicated to them

House of Heroes (Tempus)
House of Inspired Hands (Gond)
House of the Moon (Selune)
House of Wonder (Mystra)
Shrine of Nature (Silvanus and Mielikki)
Spires of the Morning (Lathander)
Temple of Beauty (Sune)
Tower of Luck (Tymora)
Pantheon Temple of the Seldarine (Seldarine)
The Queenspire (Umberlee)
The Promenade of the Dark Maiden (Eillistraee)
Plinth (all faiths)
Instead, worshipping the dark gods is not outlawed except specific cases but most (if not all) of their practices are outlawed and the majority of Waterdhavians unfriendly attitude towards them togheter with the mercyless hunting from groups like the Red Sashes or the Harpers make worshipping publically the dark gods a death sentence. Those worshipping these faiths usually gather in small groups in private houses or in temples/shrines hidden in Undermountain. This is a list of the major temples and the deities dedicated to them
Fane of the Dark Sun (Cyric)
House of Pain (Loviathar)
Vanrakdoom (Shar)(3)
For those that are moving a faith related character (paladin, cleric, etc) remember that for more info the wiki is your friend!
(Few of them are already mapped and on the server. In time we plan to put the missing ones and expand the existing ones with some dedicated mechanics.)
*1)The church of Umberlee in the City is an exception to the usual rule and is protected by the laws of Waterdeep, althought is tollerated just like the Red Wizards, meaning that they are under constant watch
*2)The Plinth is a special 5 floors tower where each floor had several shrines dedicated to faiths that didn't have their own temple in the City
*3)Given the last two centuries,Shar and Talona are the only known exception to the rules on worshipping of the dark gods as being ruthleslly killed on sight even by guards and city watch.
